After several hours tinkering with GUI size difference in Win and Ububtu found what the problem is:
Removing the 'Z's from the .lay file works.
BUT: Each time Upp opens a package it automatically adds the 'Z's back in.
Here is a very minimal example:
Open up Size1.lay in a text editor like Notepad++ or Gedit and note that there are no 'Z's and leave that open.
Now in Upp open that package.
Now note in the text editor that the .lay file has been changed.
Click on cancel so not to reload.
Just add a couple spaces or whatever in that file then remove them as this will allow you to save the file WITHOUT the 'Z's.
Now the package will compile in Win or Ubuntu and the resulting GUI size will be the same.
Note that 'FrameLess(true); does not work in Ubuntu with GCC or GCC4.7 with upp 9071.

It doesn't work because window manager in Ubuntu doesn't allow to turn off window decorations. You have to configure it manually (in ccsm I guess).
Even chromium has double decorations because of this:
