(currently using v.15908 on ubuntu)

compiled a project and after some searching found upp.out is located
in ~/.cache/ !?

How can I get theide to move upp.out from ~/.cache/ to say ~/UPP/ directory
and use that (~/UPP/upp.out/) for compile-output?

File -> Open Main Package
There is a list of "Assembly" on the left.
You need to edit your Assembly. (mouse right click)
All this info is stored in plain text files, so, you can just edit them.
To get a location of these files try to compile your app using umk with the "v" (verbose) option.

I personally never use IDE to edit configuration files.
I just know where they are located on my machine and use another editor to change them.
Configuration files are located relatively to the IDE executable. Working directory is irrelevant.
